I have it at 90 and they are just laying there but one seems to be breathing harder than the otherI would just go by how comfortable they seem.

90 degrees is way too hot for baby goats. Baby goats need to be kept dry and in a place that is free of drafts. If the room temperature is 70 degrees or so that is plenty warm enough. At ninety degrees you are cooking them. Start lowering the temperature over a period of a few hours.
