I just cleaned up for the second time today a big water mess is my brooder. I first raised it off the floor and thought this would solve my problem just to find a big water mess again. Turned the cup up and am now using just the nipple. What is the best way to water your baby chicks? I'm afraid they wont drink from the nipple.

I'm not sure what you were using, and nipples are somewhat for older chickens.
I suggest you get something like this. It also keeps chicks from drowning in water when small.

Horizontal or vertical nipple? Very young chicks may struggle with horizontal nipples as they need more pressure to activate.

I start my chicks with a gravity waterer (like above) and then when they get bigger, I scoop them up, use their beaks to toggle the nipple, let them drink a few drops, and then stand back and watch to see if they connect the dots. If they seem to get the general idea, then they should be good to go, though I'll keep an eye on them for the next day or two to make sure they're still heading to the new waterer.

Chick below (with booster steps) demonstrating that she knows where the water is:
