First time chicken mom

Does that hurt them to clip into the secondary wings?
No. I clip one wing on each of my two macaw parrots when needed for when we're camping with them or something similar. I actually go down to the secondaries and leave the primaries as it looks better on them.

I raise silkies who can't fly so have never done a chicken though.

No.
Just watch to stay to the ends of the feathers as you do when clipping the primaries. Once they learn to stay in their pen you usually don't have to continue to clip their wings when they molt back in.
I only had to do it one time. The very first and second generations had to be done but none after that. They taught subsequent generations to just stay inside the pen.
