I do it both ways, and I don't really notice a difference in my hatch rates. One thing I do notice a difference in, though, is the mess! The egg cartons catch all of that hatching mess, and I can just throw them away when I'm done.

I do agree, though. If something works for you, why mess with it?

I use the rubber shelf line over my grate. I feel more comfortable having them on that than bare mesh, and all I have to do is roll it up and toss it out as well.
