Most chickens are cold hardy, From what i've read they can survive with it even being -20. Many bantams can handle the cold. I think what really matters is your coop. I don't live where its cold so I would using the search bar in this website for extra info.

I would keep her away from the rest of the flock for now. She could have Marek's disease, lice/mites, or even Bronchitis. Im not experienced with this though.
By "jumping" i assume you mean mating behavior? What breed is the hen? If it is a bantam I would look out. If the hen is the same size as the rooster then its not really hurting them. Watch out for overmating or if the hen loses to much feathers on its head. There isn't really any other way of...
I currently have eggs in my incubator but they are not as hard shelled as they used to be. The top of the egg feels kinda soggy. My humidity is usually around 49-53 but i put some paper towels to raise it up a bit. It still is at 50. The temperature is usually 99.6. Do I lower down the humidity?
