The company got back to me, they said they believe the hex nuts do have a zinc plating (it's one of the things I specifically asked if it had), however, before I heard back from them I compared the nuts to screws I know have zinc on them and they don't look completely similar to the nut (the screws shine blue or gold and look like they're flaking in spots, the nut is just silver with some small black spots of corrosion) so I'm still not 100% sure, but there is a higher possibility there now.

A little over 24hrs and he still hasn't gave it the boot, unless it managed to work its way into the bottom of the small hay mound he sleeps in (I'm cleaning the barn tomorrow, so I will be able to do a more thorough search then).
@DiYMama540 He ran around with me most of the afternoon, and is still being completely normal; healthy appetite, drinking, pooping everywhere (with as "normal" a consistency and colour as a duck can have), chasing bugs, swimming, pestering me when I attempt to do anything that isn't paying attention to him. He's still not giving me any reason to have immediate concerns, so here's to hoping it stays that way, but he's gonna drive me batty waiting for it to come out in the meantime.

If you noticed a difference in the metal between ones you KNOW are plated and the one that got eaten, I'd guess the one he ate is not plated. Especially if you're seeing corrosion on it. They plate hardware to prevent it from corroding.

You dont feel it in his crop in the mornings?

Zinc or Cadmium plating would indeed be bad, the screws seem to have a plating, typically for plating are those flaking spots. The nut however does sound like the standard chrome plated iron/steel nut and should, by now, be pooped out somewhere. I'm pretty sure the big nut found a secret place to dump the little nut, so you won't find it and can't take it away…:gig
 
I check the barn in the morning, and during the day him (and all the other goof balls) usually run around the yard with me so I've been keeping a pretty close eye on him specifically. I still haven't come across that stupid hex nut! That's not to say it isn't laying in my yard somewhere, we all know how much ducks poop; he's been filling up on grass hoppers and dragonflies the last few days, so if anything would have helped it out I would think that would.

He's still being 100% normal, which I'm very happy about. I'm hoping it's as WannaBeHillbilly said and they were in fact not zinc coated, and the duck just passed it somewhere I didn't notice. I'll keep looking, because it's driving me batty, but so far I have no updates good or bad.
 
He has placed the nut in a spot where it is able to cause maximum damage: You will hit the nut with your lawn-mower-blade, accelerating it to the speed of sound, it will then shatter the kitchen window and topple over the milk-pot on your gas-stove, extinguishing the flame. The leaking gas will explode and send your house into a decaying low earth orbit. Your house won't burn up entirely during re-entry and its remains will crash into the White-House, where everybody believes it is an attack from Russia. The resulting global war will wipe out 95% of all life on this planet…
And all that because your duck ate a nut!!!
